The Let's Encrypt cPanel module isn't being maintened by it's developer, so we replaced it with cPanel's native AutoSSL which essentially does the same thing

I noticed that cPanel AutoSSL gives visitors a scary "unsafe" certificate warning when using it, I know it's becuase its self signed, any way around this?

The AutoSSL cron just needs to run and generate a Let's Encrypt cert for your site. Until then it'll default to a self-signed. If you've got a nice host they'll manually run the cron for your site upon request if you're in a rush.

As DylanH mentioned, once the AutoSSL cron runs, it will issue the certificate and will no longer be self-signed
