clearlagg - enabling in end & nether

So where at in the config can I enable it so nether & end are also clearlagged? I don't see it...

It should be enabled by default. In my config, line 199 & 200 are what you may be having issues with.
world-filter:

Correct. So as long as your end and nether worlds aren't on that list, it should be fine. If not, check if you have conflicting plugins.
