In the conf.yml, remove the stars seen here:
"prefixAdmin": "**",
"prefixMod": "*",
And here:
"chatPrefixAdmin": "**",
"chatPrefixMod": "*",

Go into your essentials folder and scroll all they way down to essentials chat, enable group formats by removing the the "#", and set your groups up as you have them in Groupmanager/Pex. When you create the faction prefix do &<color>[&r[FACTION]&<color>]
