Is there any way the custom enchants can go under the vanilla enchants and above the lores? Using advancedarmorpackage

I am not fully sure on how you can fix this since It could be hardcoded. but you can set the lore to be under the custom enchants using any setlore plugin which allows you to set lore on a specific line.
