Well 2 things,
1. I Would recommend that you change your panel from Mulitcraft to Pterodactyl, Its free and easy to install, use and customise. Also its easier to add games like MCPE, Minecraft, Garry's Mod, CS:GO and more.
2. It should be the same as how you installed Minecraft PC onto your gamepanel. It would just be with a different file. It will all work through you installing it onto your Dedicated Machine or VPS. I'd like to use multicraft and i just ask for help to add pocketmine to multicraft
