Why are some of the online player numbers a bit off?

For example fade cloud has around 1110/2000 players on, and when you click on the icon on your site, (https://mcstack.net/s/16) it displays it correctly, but when you're on the main site, underneath the thumbnail image, it only shows around 700 players online. It seems like they're not synced well enough, or maybe you have the thumbnail update every x amount of time, and it just pings the server less frequently

It's nice that you're using a different theme/appearance for it. Adding more categories, and perhaps people should choose the colour of their server's box.

Colors indicate the type of server (prison, factions, other, etc.) I think

Cool and all, but from a developer's point of view, you really shouldn't be pinging servers every 1 second.
Very minor problems now (see below) will be multiplied if you try and grow.

And if you are going to be pinging that much, you should really use your own API.
If there is a problem with mcping.net or it goes down, then your whole site is basically fucked.
However, if you pinged yourself, latency would theoretically be cut in half, and if there are any problems you can work them out yourself.

We don't really plan on doing sponsored slots any time soon, seems a bit unfair to sell slots of advertisement for a website that's just been released.

We have advertisements in place, and long term payment plans set out for different advertising platforms. We're currently not selling any sponsored/ad boxes until we have a firm foundation in the server list community.
