Well, most of the plugins you mentioned hook up with Vault API. Having that in mind, they're using the Vault API permission check, or the hasPermission() check will do fine aswell. Pex is compatible with way more plugins than you mentioned in your List. And Honestly, the config wouldn't make much difference because it's just modifying variables if you're talking about the config.yml, and for the permissions.yml this is straight-forward.
