It's always better to keep your stuff organized and optimized no matter of what server size you have.

Used the latest pex from here: https://dev.bukkit.org/bukkit-plugins/permissionsex/files/48-permissions-ex-v1-23-4/
If you are still having problems post the console output when trying to reload pex, that might help with the problem.
