Good question, I'll cover this in more detail on the website at a later date, but in short;
You install some software onto your servers that monitors your server usage & health (netdata for now, working on something more custom later.)

I'm also working on something specifically for minecraft server owners.

The web server of Isnt Online then uses the API to display easy to understand graphs & values. It also tunnels your netdata server, so nobody can access it (although it's safe if they can anyway).

Some features do not rely on netdata.
