Hey so, I'm getting a custom map made for my server. The guy creating the map has said that generated structures are not possible/he wont do them. Is there any possible way to generate these structures on a custom map, or would these have to be placed by hand?

Yes, hire a better terraformer.

Im getting a 12kx12k for $50. Its a really good deal
So could I hire a separate terraformer to insert generated structures after the map is made by another terraformer for cheap?

No, you're wasting your money. You should not cut down on terraformers. You (often) get delivered something which represents vomit. Trust me. Getting a huge custom map for $50 is a big no-no. I would charge roughly 20 times his price.
Also, no terraformer wants to add generated structures after the world has been made. (good) Terraformers do not charge extra for such a thing. But they will charge more than $50 to just apply it on someone else's world.

I have faith in Leonex
So my other idea was to turn the normally appearing generated structures into boss dungeons. I would have either myself, or a build team design advanced versions of the default structures.

Leonex is the cheapest terraformer out there with decent quality for it's price. Eventhough you can easily see flaws but who cares at that price. So, you'll get something worth your money. But adding structures or whatever will probably cost the same price as the map if not more.
