You need to click on the icon that looks like a globe on the left hand side and then select fill. Use the at or below and at or above options to set you fill to layer 2

I would suggest the use of a custom tunnels layer with the depth of the ceiling and floor both set to 2, and with both ceiling and floor having a custom material consisting of the wool color you need.

Is this possible with an map where we already build in so:
Import the map in worldpainter then add the custom tunnel layer

Then merge the map

Will the builds still be in the map after the merge and will the wool be at layer 2?

sorry, that's not possible with worldpainter.
You can make it happen in an already existing map, but to preserve the buildings, you'd need to use a read-only layer, then merge it back into the map. areas under a Read-only layer will not be changed by anything you do in worldpainter.

For this, I suggest trying MCedit. Even so, it's a highly complex thing if you need multiple wool colors and the areas are not square. I would suggest either sacrificing the structures, making a new world entirely, or seeing if you can find some other method of area claiming that does not require this method.
