Try running it as the administrator? I've not ever encountered that problem. I would honestly just re download this version:
http://www.eclipse.org/downloads/packages/eclipse-ide-java-developers/mars2 (The new neon version is kind of glitchy)

I've encountered this problem before, all I did was uninstall eclipse and re-install eclipse mars

Actually, you should just uninstall eclipse and leave it uninstalled
